Will this fit an 09 jk 2 door?

I know the top doesn’t stay open, would it be possible to add a couple of those window hatch shocks to make it stay up?

Yes. In fact I think tuffy is about the release a kit for This.

Will this fit the JL?

Tuffy product 326-01 will not fit the JL. This product will fit: Fits: •Jeep Wrangler JK 2011 – Current, 2 & 4-Door models (with or without OEM hard or soft top). On 2-Door models, the rear seat cannot be used when the entire deck enclosure is installed. The 2-Door rear seat still functions with the mounting brackets installed when the deck cover lid, front and side panels are removed. It functions with the OEM compartment cover, OEM Subwoofer and/or the Tuffy Cubby Cover Part# 143. On vehicles with the side mounted OEM Subwoofer an additional panel is included to fill that space. (Does not fit 2007-2010 Wranglers – see Part# 173-Security Deck Enclosure

How easy is it to take out once it's installed? I have dogs and would need to take it out sometimes for them.

Two points: the top cover is very easily removable by opening the cover and sliding forward. You may have to slightly lean rear seats forward to have clearance. The remaining 3 walls can also be removed by taking out a few bolts, but t probably wouldn't be necessary based on your question.
