all you need to do to create a right angle is use the self-centering jig on the ends of the piece that is end drilled. then get a set of dowel centers to accurately transfer the dowel center points to the piece that is face drilled.

You need to use the woodworking ruler, position it first, mark the points that need to be drilling, and then use this dowel jig to punch holes
