Can this be watered down if it's darker than I would prefer?

It is water based and may work. Try it on a scrap piece of wood. You can put a little on a rag and spread it with the grain over a larger area and then add more if needed.

Can this be used on laminate counter tops?

It is a wood stain and I used it on wood. I do not know if it would work well to stain laminant. There may be some food safety issues. My countertops get a lot of wear and it may stay on very long.

Can this be used with a semi transparent stain? If so which should be applied first?

It is already stain. I do not know what would happen if you put transparent stain on top. You could try it on a scrap piece of wood. I did apply a layer of clear polyurethane on top.

Is this somewhat transparent, letting the woods natural grain show through? ...or is it more like black paint?

it is transparent for the most part. the more you layer it on, the darker it gets.
